Install Heads and cams??????

ok i have a few questions:
i just had my heads redone and i got them back and am ready to put them in the bike but i am confused. i know the bike sparks every time around so position really does not matter but. when i install my heads and cams i am trying to figure out what stroke i am on so i can find TDC on the compression stroke so i can set up the cams to match. i am not sure what cylinder to start with do i set up the from cylinder first or the rear?

i just fired it up and it sounds ok. i still have a slight knock/rattle though, not sure what else to do to this thing. other than tear into the bottom end i have done everything i can think of. i am at a loss.

Could be the starter sprag clutch. I remember seeing something about a mod you can do to help the noise. Lem'me check.

i have had all of that apart and checked over. like i said i have done everything besides split the case for the bottom end.
i started the bike again and let it warm up a little, stood it up straight and the noises seamed to go away. i have yet to ride it to see if the rattle is still there, i will be riding it tomorrow and hopefully it will all be normal.
